The comparison he linked to probably didn't help matters, but I've checked with multiple people who have watches this version, and actual story based changes DO happen. Granted, that wasn't every episode and was within the same series entry, but still. We deleted the "directors cut" versions of Neon Genesis Evangelion episodes for similar reasons.
Surely most people aren't going to have both versions knocking around to watch? If the episode listing is the same (again, excluding the recaps) then I don't see why the orginal series couldn't be used for your collection.
